How do i issue a partial refund to a buyer?

In a situation where a buyer has overpaid on shipping costs I like to issue a partial refund, how do I do that?

Buyer said he/she has not received the item but ....

I'm having shipping profile problems! just can't get it right!!!!!

I tried and tried, but can't get my shipping correct. Can't do free shipping on 0.48 products, and when I did calculated shipping, the cost came up to 98.00 for 10 pieces on 0.48. Can someone pleeaase help me with this issue???
